4.   Mitochondrial Dysfunction:  The mitochondria are the energy producing organelles in each cell of the body.  They are extremely key in the bodies ability to handle oxidative stress.  Dysfunction in the mitochondria leads to increased free radical and oxidative stress which creates immune alterations.  This is a classic sign in Hashimoto’s autoimmune pathophysiology (22).
The thyroid gland is located at the base of the neck just below the Adam's apple. The thyroid produces two main hormones called T3 and T4 which are transported in the blood to all parts of the body. These hormones control the rate of many activities in your body including how fast calories are burned and how fast or slow a person’s heart rate is. Combined, these activities are often referred to as the metabolism. When thyroid disease occurs and the thyroid gland is compromised it may produce too few hormones and this can result in the metabolism slowing down. This condition is often referred to as an underactive thyroid function or hypothyroidism.
The first step in treatment of hypothyroidism is to eliminate the effects and causes of the thyroid dysfunction, such as inflammation, overuse of medications, nutrient deficiencies, and changes in hormones due to stress. The hypothyroidism diet eliminates foods that can cause inflammation and immune reactions and instead focuses on foods that help heal the GI tract, balance hormones, and reduce inflammation.

Like vitamin D deficiency, vitamin B12 deficiency is common in people with Hashimotos' disease. Due to its important role in red blood cell formation and nerve function, a deficiency in vitamin B12 may cause fatigue, loss of energy, and shortness of breath from anemia (low red blood cell count), as well as numbness and tingling from impaired neurologic function. 
Correcting these problems requires an integrative approach. It involves more than simply taking a thyroid pill. If you do choose to eat gluten, be sure to choose whole-grains varieties of bread, pasta, and rice, which are high in fiber and other nutrients and can help improve bowel irregularity, a common symptom of hypothyroidism. Also be sure to take your hypothyroidism medication several hours before or after eating high-fiber foods, to prevent them from interfering with the absorption of your synthetic thyroid hormone.
