90% of all hypothyroid conditions are autoimmune in nature. In other words, most people with hypothyroidism have the condition Hashimoto’s Thyroiditis. But what causes this condition? Numerous factors can trigger an autoimmune response and result in the elevated thyroid peroxidase (TPO) and/or thyroglobulin antibodies you see with Hashimoto’s Thyroiditis. These antibodies will damage the thyroid gland, which is what leads to the decreased production of thyroid hormone. And while taking synthetic or natural thyroid hormone might be necessary for someone who has low or depressed thyroid hormone levels, this won’t do anything to improve the health of the immune system. So the goal is to detect and then remove the trigger which is causing the autoimmune response, get rid of the inflammation, and suppress the autoimmune component of the condition.
Vitamin B12 and thiamine are important for neurologic function and hormonal balance. Research shows that supplementing with thiamine can help combat symptoms of autoimmune disease, including chronic fatigue. In one clinical study, when patients with Hashimoto’s were given 600 milligrams per day of thiamine, the majority experienced complete regression of fatigue within a few hours or days. (18)
Probiotics can help heal the gut and aid in nutrient absorption while reducing inflammation. Other benefits of a high-quality probiotic include helping to maintain a stronger immune system; increasing energy from production of vitamin B12; reducing bacterial or viral growth in the gut such as candida; improving skin health and helping with appetite control and weight loss.
Gluten — Many people with thyroid issues are also sensitive to gluten or have celiac disease, an autoimmune disease that results in an allergy to gluten. Gluten is found in all wheat, rye and barley products. Carefully check ingredient labels to avoid hidden gluten that is lurking in many packaged foods. Undiagnosed sensitivities to gluten can further raise inflammation, create nutrient deficiencies and worsen hormonal problems.

In some areas of the world, iodized salt is an essential way to prevent iodine deficiency, cretinism, and mental retardation due to iodine deficiency in pregnant women. In the United States, however, many people have limited their salt intake or stopped using iodized salt, and you need enough iodine for the thyroid to function properly. An excess of iodine, however, is also linked to increased risk of thyroid disease, so staying in range and avoiding deficiency or excess is essential. 
Everyone has bacteria in their digestive tract, or gut, that is essential to the function of the human body. A healthy adult has about 1.5 – 2 kg of bacteria in their gut, both good and bad.  Normal levels of bacteria, or flora, in the gut protect against invaders, undigested food, toxins, and parasites. Rather than giving Synthroid (T-4) alone, Dr. Weil prefers combinations of the two natural hormones (T-3 and T-4), and often recommends the prescription drug Thyrolar. Under normal conditions, the body can convert T-4 into T-3; however, there is some question whether the body can do this optimally when under extreme physical or emotional stress. Why does this happen? The immune system mistakenly thinks that the thyroid cells are not a part of the body, so it tries to remove them before they can cause damage and illness. The problem is that this causes widespread inflammation, which can result in many different problems. 90 percent of people with hypothyroidism have Hashimoto’s that inflames the thyroid gland over time, but this isn’t the only cause of hypothyroidism.
Getting enough fiber is good for you, but too much can complicate your hypothyroidism treatment. The government's Daily Guidelines for Americans currently recommends that older adults take in 20 to 35 grams of fiber a day. Amounts of dietary fiber from whole grains, vegetables, fruits, beans, and legumes that go above that level affect your digestive system and can interfere with absorption of thyroid hormone replacement drugs.
